NMM Launches Wrong Executable

When I click "Launch Fallout4" at the top left hand corner, the game launches but none of my mods work.

 

I have Fallout 4 Configuration Tool installed and when I use it to launch the game from my Data folder, all mods work perfectly.

 

Also, that mod gave me a pop-up asking if I wanted it to replace Fallout 4's default launcher. I clicked Yes and was told to launch the game from Steam to finalize the settings. I did so and the default launcher is still what comes up after launching either Steam or NMM.

 

Any help would be appreciated.
