Missing NPC clothing.

I am not sure how to start. Well first off, I noticed the current problem when a bunch of minutemen NPC's where naked, then when I went to Covenant one of the NPC's also did not have any clothing.

 

I tried disabling all the mods and that did not fix the issue, then I decided to reinstall the entire game and run it again and I still have the same issue. So now I do not know what to do, I was pretty sure it was either "Better Settler" or "Minuteman overhaul", but I am not sure anymore.

 

Can someone give me some ideas on how to troubleshoot this? Thanks.
