As for Multi HD support, I never got that to work correctly and ended up uninstalling NMM and reinstalled it and all the mods to the same drive I have F4 on. Doesn't take long if you copy the Mods folder from the NMM folder to a backup drive so you don't have to download them all again and can just add them via "add mod from file" one by one. Thing is, I have no idea if that would fix your issue but if you have the time and space, you could give it a try. Just make sure you save your Mods before you uninstall NMM.
