Plugins.txt not being generated, no mods can be used

I'm trying to use Mod Organizer 2 with FO4, installed a few mods, and ran f4se through MO. The game loads up fine, however when I click the mod menu and then mod list, the list is empty. When I start a new game, non-ESP mods (texture changes, things like that) work just fine. However any mod content from an ESP does not. I have noted that my game does NOT seem to generate a plugins.txt, just a dlclist text file. Is there some error that I am making or something that I can do to correct this? Making a plugins.txt file that is a copy of my dlclist file does not seem to have any effect. Thanks

try using LOOT to generate a loadorder.txt, then copy the contents of that to plugins.txt, and add a * before every line. I was having a similar problem to yours, but with NMM wiping the plugins.txt. I've been installing mods manually since then. the contents of DLClist may work with * added, but im not sure if it will include all the mods

So I can get the plugins.txt generated in my Mod Organizer profiles Default folder, but not within my appdata folder. It never gets written to or edited, so I am just guessing it never gets read at all. DLCList.txt in the AppData Local Fallout 4 folder only gets updated when I use the launcher, and when I go to the mods section and press T it says no mods were found. Is this how it should be?
