First off, I am not using a mod manager, because I basically trust myself to do the work on my own. Having said that, I did make a backup of my data directory before modding..

These are the edits I used:

Documents/My Games/Fallout 4/Fallout4.ini
[Archive]
sResourceDataDirsFinal=STRINGS\, TEXTURES\, MUSIC\, SOUND\, INTERFACE\, MESHES\, PROGRAMS\, MATERIALS\, LODSETTINGS\, VIS\, MISC\, SCRIPTS\, SHADERSFX\
Documents/My Games/Fallout 4/Fallout4Prefs.ini
[Launcher]
bEnableFileSelection=1
Documents/My Games/Fallout 4/Fallout4Custom.ini
[Archive]
bInvalidateOlderFiles=1
sResourceDataDirsFinal=
C:/Users/[YourUsername]/AppData/Local/Fallout4/plugins.txt
# This file is used by Fallout4 to keep track of your downloaded content.
# Please do not modify this file.
Fallout4.esm
*CBBE.esp
*ReGrowth V4.esp
*Workshop_Planters.esp
*Any Other Mods.esp
This file should not be read only, and you need to enter an * before any non official mods. I manually downloaded all the mods I used, copied them into my Fallout4/data directory. No issues

yaku666 I don't ever use the in game menu and all my mods work. I use maybe 70 mods now. If you are having issues I'd follow the OPs suggestions for the INI changes but then get all updated tools. I'd even suggest if you use NMM that you use it's built in check for updates routine. Some people aren't using the latest version so it causes issues. You need 61.23 of NMM, LOOT 0.9.0 if you use it, and at least FO4Edit 3.1.3 - 7a9ec0a if you use that program. If you don't have all those new versions, they won't have updates to handle the new load order requirements. When tools don't handle the new load order requirements they alter plugins.txt incorrectly and those changes will make the mods will appear to be disabled.
