First is that it usually only contains the basic mesh information, This can often mean that when importing/exporting .obj files, you lose normals, smoothing groups, or even have verticies that get screwed up. Unless you are without options, you shouldn't really use .obj format for anything other than simple models of stuff. I can tell you right now that when you converted to .nif to .obj you probably lost weighting and bone information. Despite having worked with 3d models of some kind off and on over the last 10 years, across multiple formats, I have yet to run into a case where .obj format didn't screw up one thing or another. Think of it like .bmp format. Most image programs can open it, but it isn't exactly something you'd normally want to use. Blender has a good .nif importer/exporter.
