Dubik123
Oh, that explains why the DLCs were in English instead of Czech! God, I feel stupid now! Anyway, that shouldnt be the "missing content" we are talking about. I played trough all of the DLCs with their esps disabled and everything was fine. I will enable them, but we can rule them out as well. Also, Vault 21 Duster is, and has always been, enabled. Its my primary armor, so I make sure its enabled each time I play. It was only disabled at the time of making the load order file because I forgot to enable it after the clean save test. One question though, since I have already played trough all of the DLCs, will it prompt me to replay them again if I activate the esps? That would be quite annoying. I know the DLCs and the main game esp should be on top of the load order, but the SomeguySeries esp needs to be below the main game. I remember getting a message like that when trying to sort out things with my mods (Though I dont quite recall how). Someone has already recommended me JIP, but it requires NVSE and MCM to work, which I dont have. I was planning to install them after I restore this playtrough, but we are a long way from that I guess (Still closer than I expected us to be, I would really like to save my playtrough). I will try out the merged plugins and then report my results. Thanks for the help.

RoyBatterian
Anything deactivated is usually purged from your save.
Dubik123
Before I try out the merged plugins, I just thought I would drop by to say I do have the latest version of the game. As to you Mr. RoyBatterian, I dont quite get what you mean. I have disabled my mods recently to do a clean save, then I enabled them all back. I didnt even play the game since then. If you mean the house mod I deleted ages ago, yes, that is indeed out of the game without any visible traces of it left. The only message I got regarding it was when I dropped all my old saves back into the game.
dubiousintent
I believe Roy is correcting me, in that when you deactivated the DLCs and then made a "clean save", it purged out the status of those questlines. So they will then "start over" for each DLC. I had failed to realize you had done so prior to the "clean save", on purpose. That being the case, you should continue to leave them de-activated after the "clean save". On the other hand, if you are going back to the save with the "missing content", you want to have everything active that had been active at the time of that save. Otherwise, things from those missing (deactivated) plugins will be purged from your game and inventory, which is what the message is warning you about. -Dubious- Edited June 25, 2016 by dubiousintent
Dubik123
If you mean that I disabled the DLCs on purpose when playing trough them, that is incorrect. They were deactivated when they got installed, I just thought this was the way it was supposed to be and carried on with it.
dubiousintent
Just to clarify: when you originally played through the DLC, the "_language.esp" files were not activated (which would be why the DLCs were in English instead of Italian), but the ESM files were active? Then they were marked as completed in your save game. If you then deactivated the ESM files before creating your "clean save", then the DLCs quest status was purged out of the "clean save" and you should leave them deactivated after that point. But you will also lose any unique items gained exclusively from those DLCs. -Dubious-
RoyBatterian
They can be not active, if they have corresponding .nam files they will be force loaded.
Dubik123
They were supposed to be Czech, not Italian  Anyway, I tried activating them and loading from the "missing content" save. Everything in the DLCs works fine, I have all the DLC items and the quests are marked as completed. I tried speaking to Ulysses and the DLCs have the Czech subtitules now. dubiousintent
@Dubik123: Sorry about mixing up the language. (I recently helped another "non-English" speaker and mixed you up because which language wasn't central to the issue, for me. Not the same for you.) Good to hear about the DLC. Does that mean your "missing content" is now also solved, or not? @RoyBatterian: Thanks for pointing that out. Hadn't been aware. Noted. -Dubious-
