SirTwist
This is why I love MO. Or Mod Organizer to the new people. MO does a good job of things. I have made merge patches myself, both with the plugin and an older version of the standalone. I might need to get an update. Before I started merging, I watched videos on it. I still do, once in a while, to help remember how, to watch videos. Now, the best ones I have found have been Dirty Weasel Media. the missing weapon mods, near as I can tell, are because either you didn't merge them correctly, or you uninstalled the original mods. That is a no-no. You do not want to uninstall mods. You want to deactivate the .esp's you merge. Mod Organizer will allow you to do so. Anyway, it seems like everyone here has answered your question. Here's why the mods aren't appearing in your inventory. It's because your merge mod is missing files. I do recommend using the FNVedit plugin. It tells me whether my merged mod is good to go, or not, by after merging, giving me the list of mods. If any are bold black, aside from the merged mod, then I go back, change the load order manually, and try again. And keep doing so until I get it right. It takes some time and patience to do it, but it is worth doing a few times to get thing right. Oh, and do NOT merge merged mods. This could break things.
