I use Nexus Mods for almost every game I play. Anytime it has NMM support I end up using the app. When Fallout 4 first came out, after about the second or third patch, I used the nexus mod manager to start a modded game. Then they disabled mods and messed it up. Before all the patches and DLC started coming out.

So at a certain point I uninstalled the mods and quit using mods. I took a break from the game when I was about 140 hours into it, then come back and I Noticed that all the official DLC is released except one that's being worked on. I also see a new "Mods" menu item. I went and looked around and they are good and all, but they aren't nexus mods. Is there a way to use Nexus Mods for all the mod stuff with Fallout 4, or will it interfere with the gameplay or the other mod functionality? What about using a mixture of mods off that menu, as well as some from Nexus Mods? Will I run into any issues.

Any advice is appreciated.

You can use both. The ingame mod menu will recognize the nexus mods with no problem. I personally use Nexus and the NMM to install the more big and complex mods, that usually give you options in the installer; and use Bethesda simpler mods.
