Archive2 tool makes textures appear oddly in-game...

If I pack the loose files with the CK and not the Archive2 tool, all my textures display fine in-game, but when I use the Archive2 tool, they appear almost like static on a TV.

 

I vaguely recall something about people not saving dds files in photoshop as "intel texture works dds" but as normal "dds". Does this have anything to do with it? I never read a definitive reason as to why people chose to not save with the intel texture works plugin, and so I disregarded it.
