Problematic issue with NMM version 0.62.1

Hi, i am having the following issue with the Nexus Mod Manager:

I launched the NMM program and a pop-up came on the screen informing me that the latest version of NMM is available for installation (the NMM version was 0.62.1).
I followed the installation throughout, not messing with the original paths and launched the NMM. Everything was fine and dandy until, in the Mods tab of the program i clicked the option "fix missing or outdated download IDs".
I instantly noticed that in one of the Mod tabs i had for patches fixes and utility mods, most of the mods disappeared, leaving behind only two mods, SKSE Scripts and Bring Out Your Dead. I instantly went ahead to check that the install info and mod files of the NMM aren't changed and i searched for the mods missing from the category.

HOWEVER

Everything is still active, missing or not from the categories in the Mods tab, still active in the Plugin tab of the NMM and in the proper folders as well! It is as if the Manager cannot see some of the mods. I even went ahead and downloaded 2 small mods (Unlimited Bookshelves & Esbern Voice Fix) to get them in Skyrim, however even though the NMM said they had been added, they were nowhere to be seen!! I entered the folder where all the mods are supposed to be and lo and behold they are both there! The problem is that i cannot see them in the NMM Interface to activate them though... FYI i HAVEN'T messed with any directories, i changed absolutely nothing in order to NOT make things worse and/or harder to resolve.

To sup up my problem is:

1)Clicked "fix missing/outdated download IDs" - Mods disappeared under one of my categories - These mods are still active in the Plugin tab, in the proper folder and working 100%
2)Now i can't see recently downloaded mods, even though they are in the correct folder
3)Can't activate/deactivate these mods or see my downloaded inactive ones on the interface and they are ALL THERE

Please help

Had over 100 mods for Fallout 4. Updated to 0.62.1 and almost all the mods disappeared. Only 13 remained in a deactivated state...
