Draco856
Easiest way to manage mods is to use a mod manager, like the Nexus Mod Manager, or Wrye Bash

You can get rid of all your mods and start back as a fresh vanilla by deleting the meshes, textures, and interface folders from \Steam\SteamApps\common\skyrim\Data. Do not delete the Strings folder. Optional: Deleting the Video folder will just delete the Bethsoft logo intro, speeding up loading the game by a few seconds.
ZomBBoognish
I'd download the newest version of mod manager. It really helps me as I change my mod load out frequently. Before I used the manager I found the easiest way to be 100% sure everything was set back to vanilla was to just re-instal the game. Doing what Sunnie said should work though.
