Multiple Graphical Glitchs

This has happened before, but after about 40 hours of playing it just fixed itself out of the blue, but now the problem is back.

 

I've noticed three graphical glitches so far, water is completely transparent, even if I try to mod the game with the Pure Waters mod it's still completely invisible water. There's no smoke from any fire or torches, and spider webs, specifically the ones you are meant to hack away at, are completely invisible.

 

I tried asking another forum, the only two things they suggested was downloading the 4GB Skyrim mod, which I was already using and didn't help, and doing a full reinstallation, which also obviously didn't help.

 

Between my last session where everything worked, and where these glitches started occuring, I did two things, I downloaded and using the latest FXAA Post Process Injector, Steam automatically patched the game to the latest version, and I downloaded a few minor cosmetic mods that don't directly effect any of the things I'm having problems with.

There's also no mist around waterfalls either, to add to the list of problems I'm having.
