Black heads when disabling mod that changes NPCs appearance, how to fix?

I'm working on a mod that changes all female NPC's hair to ApachiiSkyHairs and I noticed when I disable the mod, all the affected npcs have black heads. Will I need to remove the FaceGeom folder for the mod as well to avoid that? I need to know how to uninstall the mod without breaking the game for when/if I upload it.

 

Edit: I just tried removing the FaceGeom folder, but the black heads are still there. Help?

Removing the facegeom nif files should solve the problem. But, if you are modifying vanilla NPCs, those files should not be in a folder named after your plugin (even though the game puts them there when you save your plugin). Those files should be in Skyrim.esm, Dawnguard.esm, etc..

So then would I take the Skyrim.esm, Dawnguard.esm, etc, all the ones that nifs from my mod are located in and package them in a bsa file?
