A couple of things:

First, this section

Homemaker - Greenhouse and Bunker Disabler SKE.esp=1
Homemaker - Bunker Disabler SKE.esp=1
Homemaker - Greenhouse Disabler SKE.esp=1

Were those esp's selected by a FOMOD installer? I don't use Homemaker so I'm not familiar with all the ins/outs of it but that looks redundant. I would think the top one would make the bottom two unnecessary.

Second, maybe I missed it, but it looks like you're NOT using Valdacil's Item Sorting (VIS) mod, however the version of Functional Displays (FD) you installed relies on it. That alone is enough to CTD on startup because you have a mod (FD) that is looking for a master (VIS) that isn't there. I've used the Functional Displays FOMOD and it looks like you installed the mod author's picks version. Try reinstalling FD and manually select the patches you want instead of the mod author's picks version if you choose not to use VIS. Though I can't recommend VIS enough, it's a great mod. There is a slight sorting issue that you'll have with both mods that I can't remember the correct load order off the top of my head and I'm not home to double check. But if two of the esps are in the wrong order, stuff that VIS moves from the junk to the misc category will go back to junk. If you decide to use VIS, I can lookup the correct load order later.

Well I'm not positive that the Homemaker esps are in fact redundant since I've never used the mod. Plus, the smart way to troubleshoot is only make one change at a time. So if you want to use Valdacil's Item Sorting mod, install that and then see if that solves your CTD problem. I know that your current FD setup will definitely cause CTD's without VIS, but I'm not positive that your Homemaker install needs to be adjusted. So see if installing VIS/reinstalling FD fixes things first, and if that doesn't solve it, then I would try disabling lines 2-3 out of those three Homemaker esps. I'll be able to check on the correct VIS/FD esp load order and get back to you in roughly about an hour. In the meantime, download and install VIS. Actually now that I think about it, I think it's actually VIS that has the mod author's picks selection in the FOMOD and FD that has a FOMOD selection based on the VIS author picks. So you may possibly end up needing to reinstall FD just to make certain that you picked the right option to support the VIS options that you made. You can even test loading a game with those two installs without knowing the right load order on the files I need to look up. The only thing that will happen in your testing is that certain types of junk will stay junk instead of being named a misc item. As soon as you get the load order fixed, those items will automatically be renamed and it won't harm your saves in anyway.

Edited to add:

Install VIS first, then reinstall FD since it needs to install based on VIS options.

OK, I looked again. You'll need patches for Mo Betta Scrap http://www.nexusmods.com/fallout4/mods/11711/? and Chem Redux to work with VIS http://www.nexusmods.com/fallout4/mods/12367.

Those aren't the cause of your original CTDs but you'll need them anyway. At this point it's got to be something else I'm missing. Your mod list is fairly long so it's too easy to miss stuff. I think unfortunately I think you may end up having to disable everything and then re-enable no more than a few at a time until you narrow down where your problem is.

As for VIS, FD load order, I have ValdacilsItemSorting-00-ValsPicks-DLCVersion.esp loaded after FunctionalDisplays-MISC-VIS-Weightless.esp.

Well it'll go faster if you do it several (like 5) at a time, because then if it crashes you only have to disable the last batch and test each one of those. Also keep in mind that mods like Functional Displays, Homemaker, Dark Wanderer, NX Pro, Crafting Workbenches etc. that have multiple esps, you'll need to re-enable ALL of the esps at the same time as well as any other mods they may be dependent on. For example, you'll need to enable Functional Displays, VIS, and the VIS patches I suggested all at once. So you can't re-enable those one at a time anyway.

I'm not positive if any of your mods that add items to the settlement workshop use injection scripts, but if they do and your disabling the mod messes up your workshop menu, you can try the universal menu fixer on the files tab of this tutorial: http://www.nexusmods.com/fallout4/mods/12192.

You can certainly take that approach. One of the most important things is to read the full description *and* sticky notes in the comments section of every mod you install. Always go to the file tab and verify which file you need to download rather than using the big "Download NMM" button on the front page of the mod, I wish they'd just remove that option altogether as it usually gets beginners into trouble. Unless you're really experienced, it's always best to install one mod, test it, and make sure it works before installing another. It's probably also a good idea to run a smaller mod list for awhile until you see how things play well together. Also, *always* exit completely to desktop before installing a mod. Don't install while in the menu. Just because a save game isn't loaded doesn't mean that the program is in the proper state to install a mod. Good luck!

Edited to add one last tip: LOOT doesn't always know the correct load order for certain mods, especially for how to load that mod vs specific other mods. So *always* follow the mod author's suggestions on sort order vs LOOT. If the mod author gives you directions on load order, it's because LOOT doesn't have it correct.
