Multiple problems (RLO, WICO, etc.)

So I use to have a ladder and trap door that lead up to the terrace of my alchemy lab. Both have completely disappeared. On the other hand, my library's ladder and trap door are still there. I've unchecked the mods I had installed around the same time as when the problem started but that didn't fix it.

 

Also, if I use Realistic Lighting Overhaul I get three braziers in Whiterun that are floating in mid air with no brazier, two on either side to the entrance of the house of dead and one by the Drunken Huntsman. I got this once with NMM but forgot how I fixed it and now I'm using Mod Organizer.

 

Now I REALLY like WICO, but the color of Jenassa's face is weird. It's sorta the opposite of the black face bug, instead her face is light colored whereas the sides, back, top, and neck are all it's original color. She has the ears of an elf, but the face is more human (not long and her forehead is smooth). Her hair is completely different as well, shaved on one side and blonde. Lars Battle-Born has a completely different head without a neck! He has the head of a woman with blonde hair, light eyes, and brown skin (originally he has brown eyes, brown hair, and light skin). And then one day when I was trying to figure out how to fix these I got another problem, Fralia and Eorland Gray-Mane are completely naked whereas they weren't before.

 

How would I use SSEEdit to figure out what the heck is going on?

 

Also, is there a mod to prevent friendly fire? Tired of dragons always attacking Falkreath/Riften/Winterhold and a guard/npc gets friendly fire from me and then I have a bounty on my head right in the middle of a dragon fight and the guards think I'M more dangerous than the dragon. ::sigh::
