Try downloading the TESV Acceleration Layer, and turn off morphological filtering in your video card options. From what I hear, it doesn't work that well with Skyrim. Also, if you turn the shadows down one setting you'll probably see a large increase. For some reason Skyrim's shadows (for only certain people) hit the framerate by more than they should. You can compensate in your skyrimprefs.ini by finding a shadow tweak guide. It's possible to make them look better than ultra, but hit your fps less. In your machine, you're using the Ultra configuration? I downloaded the AntiFrezze software and helps a lot, when it's set for High, I didn't see any more lags! I saw some news that the configuration in Ultra it's worse than in High, it's true?
