Problems after loading Backup with NMM

I recently restored a Mod Installation Backup that i created earlier (with nmm), now i got a bunch of problems (probably same cause):

1. Some mods can not be found ingame, despite beeing shown as installed activated in the load order, for example Cloaks of Skyrim, SkyUI

2. FNIS can't find active mods when updating the behavior

3. At least one mod seems to be incompletly installed: Some textures of JK's Whiterun are plain blue

Here is what i use:

Skyrim (Oldrim) with Dragonborn, Dawnguard

SKSE

Nexus Mod Manager

For Mods mostly Combat/Magic Animations, some new Quests and a few light graphic mods and addittional Spells/Weapons/Armor

CBBE, RaceMenu

What i did:

- Had ca 40 mods and decidet to create a backup with nmm

-> Tools, Backup and restore

- Later, i wanted that version back (everything worked fine at that time)

- Loaded the backup that i created

- To fix this, i tried to reisntall the mods, but the result didnt change

- New mods seem to work

Is there a way to get my backup to work without starting from zero and what can i do to avoid this if i ever want to create a backup again?
