FNIS not working with MO2 and SE (hkxcmd.exe has stopped working)

The problem is that FNIS if launched by MO2 launches in Oldrim mode instead of Skyrim Special Edition mode causing an obvious crash because the program doesn't find the directories.

FNIS (for SE) launches in Oldrim mode when it cannot find the SkyrimSE.exe in the SSE root. Or when it finds there a TESV.exe.

 

The latter has been a work-around to make MO2 work for SE afaik.

I have the same issue with the crashing program that the OP received.

Looking in the logs, it says:

 

0 Start Debug
>>Warning: Bad installation. Generator not run from a Skyrim installation directory. Generating Skyrim behaviors (32 bit)<<

Skyrim: ??.??.?? -
Generator: C:\Games\Steam\steamapps\common\Skyrim Special Edition\Tools\GenerateFNIS_for_Users\GenerateFNISforUsers.exe
>>Warning: Cannot find Skyrim executable (TESV.exe or SkyrimSE.exe). Assuming Skyrim (32bit).<<
My skyrim special edition is installed at:
C:\Games\Steam\steamapps\common\Skyrim Special Edition
SkyrimSE.exe is there.
Is it possible that FNIS fails to find the path for some reason? Does it use MO2s paths?
EDIT: I bit the bullet, and ripped out MO2 from my Skyrim and re-installed all my mods via NMM. FNIS works absolutely fine with NMM, as was already stated in this thread.
