I've beein playing with one character with over a hundred mods for a total of about 420 hours with almost not issues, recently, hotkeys from mcm (such as check needs in realistic needs) and powers from mods (such as horse call from convenient horses) have completely stopped working, any suggestions?

Perhaps try starting a new game and see if the powers and hotkeys work. If they do work then it's a save file issue.. In which case your only option might be reloading an older save.
You could alternatively try save cleaning tools, there are guides for cleaning saves available on the forums and other places.

Maybe your SKSE installation has somehow went kooky, you could try reinstalling SKSE and see if that helps. (AFAIK the functionality to detect key presses is introduced with SKSE, though that doesn't explain the powers problem)
Do vanilla powers work? Does mod added magic spells work? Perhaps it's not limited to just powers and hotkeys, are you sure your mods are working at all? Try installing another mod that adds a power and see if a new mod will work. Just for testing purposes you could try Werewolf Mastery, use the console to add the ring to your inventory which will add a power to your list to customise werewolf options. Good luck and let us know how it goes. :)

I've started a new game and modded powers and hotkeys work fine. I take it this is when save cleaning tools are appropriate since all my saves with that character share the problem?

Yep, that's the right program. Only hit the "fix script instances" button and save. If that doesn't help, you're probably out of luck.

What you can try as a last resort (might work or not...):

Disable th mods, that don't work properly any more. Load your save game. Fast travel a bit, then enter an interior space (a house, a cave, something like that). Now save again. Clean this new save with the save cleaner. Re-enable your mods. Load your save game and hope that it will work.

What I described is a way of (maybe) getting rid of corrupted data form the mods, that don't work. As I said - this may work or not...

I've tried this by deleting the mods that were acting up and the problem is still there but thanks anyway to both of you. While I'm here, is there anyway to prevent this from happening in the future?
