Merging compatibility patch?

I encountered a few mods with about 5+ esp files. 3 of them are DLC and 3 of them are some compatibility with other mods. Of course this quickly spins the mod counter out of hand. So I decided to merge them with FO4Edit. Here are my problems:

- I use "Deep Copy as Overwrite" the Main esp into a new file. Then deep copy from patch esp into the new file. It created identical record with identical ID instead of overwriting it seems. For instance, I try to merge Nuclear Winter's Weather ID, I got 2 identical records of "20080D NuclearWinter2"

- I used "Cleaned Master Record" but still cannot remove the Master of the original esp, which defeats the whole purpose of merging.

 

What did I do wrong?
