Creation Kit: I'm missing something simple, please help

I've started using the creation kit and have had zero issues thus far, with exception to one. Sometimes, not all the time, but sometimes when placing midfloor pieces they do not line up on the z axis with the wall or corner pieces. The snap to grid function is on, I don't know what is happening. What am I missing? Have I toggled an option somewhere by mistake that I need to un-toggle?

I've consulted the wiki and videos to no avail. I have copied wall pieces and replaced them with the floor sections, that didn't work either.

The two things that come to me off the top of my head are setting a reference for the grid/angle and the puzzle-piece thing they got going.

In your render window prefs, where you have snap to grid and snap to angle, see if you have a snap to reference denoted. If so, just go to your render window, hit SHIFT+Q and click on any blank area to reset it.

Alternately, try setting your reference to one of the pieces you're trying to connect to. Either should take care of that problem (if that's what it is). SHIFT+Q and click on the thing you want to use as a reference.

Secondly, try spinning the floor piece on it's X axis. (Hold X and use the RMB.) If you're using any pieces that end in 01 or 02 in your wall, you may have to switch them to a different number to get the floor to line up correctly. Generally, if a kit has wall01, wall02, wall03, they line up with the corresponding floor number (floor01 lines up with wall01, floor02 lines up with wall02, etc).

I don't know if either of these apply in your case, but they're the first things I check when things aren't lining up right.

Adding on to what Susurruss said, Bethesda got a little trickier with a lot of their parts. I realize that while building a cave the other day, a few areas didn't like up properly, even though everything what golden.

Turns out that some peices just cannot be placed next to eachother such as GreenLWallCave01 and GreenLWallCave02 (or something like that, can't remember the exact ID) so, if everything is supposed to be lining up like it should but there's just a few problem areas, trying switching out your current object with one of the same name, but a different number.
