Nexus Mod Manager and Fallout 4 Conflicting with Plugins.txt

Hi, This is an issue that just appeared recently after installing some mods.

When I launch the game, Fallout 4 tells me that no mods are loaded.

In order to use the mods, I have to go into the mods menu and enable them in the in-game load order.

I noticed after I do this, NMM tells me none of the plugins are active.

So I let NMM enable my plugins and Fallout 4 doesn't seem to detect that they're enabled.

Then I let Fallout 4 enable the plugins making sure NMM was not running in the background.

I found that both NMM and Fallout 4 are formatting the Plugins.txt file completely differently with each refusing to acknowledge the others formatting.

I've tried uninstalling and purging all my mods, reinstalling mod manager, verifying integrity of Fallout 4 and none of that seems to make a difference.

The most annoying this is that this appears to have started happening out of the blue, and none of my friends are experiencing the same issues.

I don't suppose anyone here can help me?

I've attached a screenshot of copies of each of the plugin list formats. The left being Fallout 4's.
