There is a 'feature' in Vista called UAC that will cause a mod to appear in the list, allow you to check it, then will not allow it to run. I don't know if would filter some mods but not others though. From my tutorial on installing mods. Note: Vista users may have to disable a security function known as UAC. If you have downloaded and installed, and the mod is appearing in your Data Files List, but not in your game check to see if UAC is turned on. If so.
