Have you tried deleting your .ini files found in your My Documents/My Games/Fallout4 folder? If not, delete everything inside of it first. Preferably the entire Fallout4 folder. It should rebuild and create new, untouched .ini files in there once you re-launch your game.

Also, please do read these introductions I have found online pertaining to the basics of modding your game (credits goes to the respective authors). These have personally helped me when I was still a neophyte modding my Oblivion :3 Hopefully this experience of yours does not dishearten you from modding your game further.

Hmmm. Try turning off Steam Cloud as it may have rebuilt your old files when you uninstalled and re-installed Fallout 4. Then try reinstalling again.
