Wow, I can't believe people think LOOT have to be used with Wrye Flash or FO4Edit. That's not true at all, not even remotely.

Wrye Flash installs mods, gives you options to look at your save game header which can be used for troubleshooting, and you can have different save game profiles (not profiles of specific mods that install and uninstall automatically) as well as other things. LOOT provides Bash Tags for Wrye Flash if people from the community have submitted them to the LOOT team.

FO4Edit is entirely different as it's a tool that does many things. Mainly, helps look for Conflicts which is covered in Section 4 of the Fallout NV Training manual.

LOOT simply orders mods it does look at them in a very rudimentary way to determine conflicts to pick the best order. In regards to how it sorts mods, I use it to sort my mods and I never have issues. If I did I would load all my mods, filter for conflict losers, and then add the proper data to LOOT so everyone would benefit from it. There is a Wiki for doing that. Most people just look at the names and feel the order of the names can't be right without actually looking in FO4Edit for conflicts. Depending on the mod, order isn't important. The one thing people forget the most after loading mods is that a white background with Black text isn't the default color because it looks good that way, it means there no other mod modifies that record. Put another way, no conflict with another mod.

Your Stores Bar is missing for one of two reasons. 1) A mod alters Fallout4.esm directly and I list all the FormIDs for the menus which is current for 1.9.4. So the Stores FormID is 00118F65. You would use that with FO4Edit to see what else alters that menu. 2) A mod added a menu with a script to the Stores menu but the user forgot to use the author's uninstall method and the script left behind a property that the uninstall method would have removed. Every mod author that uses a script warns of missing categories if you don't use the uninstall method.
