Skyrim Not Saving (ish)

My Skyrim game has been loading everything fine with a new save, but when I save the game and reenter or reload a save from dying, all of my MCM settings get reset and I get notifications for my quests and mods like I'm just starting them for the first time, and my perks reset (using ordinator), but my inventory and location stay the same. I use alternate start to start the game and have Skytweak installed. I do not have FISS as it normally crashes my game on start up, but even with Skytweak inactive it still does not save (read on other forums Skytweak might have caused this problem). Couldn't find many other users with the same problem, so any help is appreciated. Feel free to ask any questions. I use Mod Organizer and LOOT. Some other larger mods I use are:

Solved: I disabled about half of the mods in my load order and am not having this problem anymore. I'm guessing a mod overrode or corrupted the feature to save in the MCM menu and in other places.
