Then the just for fun crap mod I did shouldn't have worked. I changed all the houses in Whiterun to other houses from different holds as well as added new cells linked to doors in Whiterun. yes it was ugly and the navmesh was wrong but everything showed up when i looked ingame. Mine should have crapped out well before carefully placed items. I do know that Whiterun's world uses specific meshes for the ground and it is possible that you 2 are placing your parts on the actual ground rather than the fake one.

look at the Whiterun kit parts. you will find the whole interior city ground in it except the roads. about the same for all the walled cities too. You can noclip and see the real ground if you wanted to while ingame.

The city I am making is outside the main map. You have to change the ini file to disable borders to go there.

 

I selected everything I was making and raised it upwards 100s of feet.

This fixes things because like a previous post mentioned the LOD/heighmap gets messed up if you lower the ground, so instead I raised it.

I can confirm now that all of those random textures are no longer appearing.

 

I think if you just look at the map in-game it will help guide you.

I would choose somewhere southern because of less snow and ice.
