Floating ground, missing texture and Mod Organizer

Hi everyone,
So I had everything looking great - then I decided to add new mods and update older ones. After do so, I started to see ground floating in locations that have been modified. Again, I had it all looking as it should previously.
I can't see how the mods I recently added would make any difference, but I uninstalled them anyway - Nothing.
I uninstalled the mods I updated - Nothing.
I had updated Unofficial Skyrim Special Edition Patch but just tried re-installing that. When doing so, I noticed the pop-up options didn't appear like this patch usually has (using Mod Organizer). It just installed.
I tried re-arranging my load order just in case, but that didn't help either.
I feel like I've reverted everything bar USSEP back to the way it was, but it hasn't made any difference.

Going back to Mod Organizer, how do I fix the issue of pop-up options upon re-installation not appearing?

My other issue is a missing texture where ever it's used in Skyrim - not just when a mod uses it. How would I track down this problem and fix it?
