You should be able to replace them pretty easily, although using the Navmesh toolbar is a little complicated when you are starting off. The Creation Kit Navmesh tutorial will do a better job of giving you the information you need than any short post I could write. go to CreationKit.com and look through the tutorial tree. They are pretty good at the basic tools. Once you get the Navmesh tool set up right, it is a simple ctrl-click whee you want a new vertice and when you have three selected, the hot key "a' fills in the triangle.

I used TESVSnip to remove the references to my NavMesh screw ups.

Cool, then maybe you can help me. What is so important about the original vertices as opposed to the one you can add back in the Kit?

On your question though, they are not really gone, just gone by reference in your mod file. So maybe you don't really need to put them back, copy, paste etc. It would seem that you need to remove the reference in the mod file that removes them when your mod is loaded. I don't know how to do that, but the change in approach may help you figure it out. As brokendeck says TESVSnip is probably part of your answer. Now what is so important about them? I'm curious.

Sombody posted this to answer a similar question. I think it might be your answer, too. You can use it to delete the references from you mod if you can figure out which ones they are. I suspect you might need to delete your navmesh and redo it.
