Sanctuary Hills can't be modded

I don't see anyone else having this specific problem i'm having.

 

In my game, I did initially have a great overhaul mod for Sanctuary Hills and it worked just fine. Until one day I went to load up the game and BOOM not working! It wasn't initially gone all together, just creepily glitching hard, like a horror movie. Back and forth between post-war and pre-war Sanctuary Hills.

 

So I got out of the game without saving and immediately checked all of my ini files, I did notice the game had reverted some of my changes so I immediately set them back to where they were to allow for proper full modding.

 

I went to uninstall and reinstall the mod but the mod was no longer up on Nexus or anywhere. I initially I figured that this must be the cause, that the mod is gone from Nexus. But it seems from now on NO mods work on Sanctuary Hills. SPECIFICALLY Sanctuary Hills. All other mods work as they should.

 

Maybe I am missing something in my ini files? The game DID edit itself after all (I forgot to change some inis back to 'read only' to stop them being edited)

I get the feeling that nothing is where it should be. These inis are the same in 'My Games' as they are in the original Fallout 4 folder in steamapps/common/fallout4
