Versioning up/loading previous mods

So, Im new to this modding thing. I started simple and made a NPC (vendor if that counts). I created the actor, I made the factions, chest, ect. When I was happy with what I had done I saved it out as lets say (npc.esp)... Now. Loaded it into Skyrim, launched and there he was. Hooray!

 

Heres the issue Im having.. it may sound silly and such but... lets say there was something about him I wanted to change. I cant figure out how to change it and save it as a new version. This is what I was doing. Loaded CK, Data - (npc.esp) up it comes. Changed his scale for example and made him slightly taller. I figued Id just save over my npc.esp again like any other file and it would update and change, but it tells me I cant because its a master, so I saved it as a new file with the changes I made. I load that into Skyrim and there's nothing.

 

So what is all boils down to is, how do I continue work on a mod Ive been working on. Like the first npc.esp I had was 4kb, didnt like his height, loaded that esp into CK and changed it, saved... wouldnt because its a master or its in use, made a new save, npc1.esp and thats 1kb...

 

Any help explaining this would be so much helpful.
