Skyrim SE and Mod Organizer - Some loose files not showing up in game

Hey, I am using the latest version of Skyrim Special Edition and the latest Mod Organizer,

 

I am having trouble with some loose textures / meshes not showing up in game using MO or NMM, these loose textures are ONLY loading when copied manually into the Skyrim Data folder.

 

Mod Organizer is indicating that everything is fine and that the textures are there and not being over-written by any other mods however, when I go in game the textures are not showing.

 

I believe this is also causing many of the characters to have dark faces and / or purple heads beneath the hair.

 

The most simple example I can provide is with the mod HQ Food Ingredients, it adds a really detailed bread texture among other things and is also a loose mod, if using mod organizer the mod is enabled however there is no modification made to the texture in game and it looks vanilla... if however, I manually add the bread01.dds file in /Data/textures/clutter/food then when loading Skyrim through mod organizer when in game the bread texture is working fine.

 

The problems appears to be with almost all loose files not loading, including Noble Skyrim HD 2K etc.

 

I have tried to:

  • Use different versions of NMM and MO and running as Admin
  • Use a legitimate copy of Skyrim Special Edition from Steam after uninstalling / reinstalling / validating and I have also tried older pirated copies.
  • Different directories for MO and Skyrim SE and different SSD's and HDD's entirely

Nothing seems to fix the problem, I have been modding Skyrim since 2012 and never had any problems like this before.

 

Any help would be appreciated.
