Issue(s) regarding the College of Winterhold and some other locations

So, as the photo shows, entire parts of the College of Winterhold have been missing, including floors, walls, etc. only the doors for loading different zones are there and while they work, I've had no success getting the rest of it to load, and I can't complete the first quest due to the pathing leading straight into a hole. In addition, I've also had this issue in Windhelm's Inn, where the top of the ceiling of the rooms are missing and the floor leading into the corridor is also missing; I also noticed this in a dungeon but I cannot remember which one it was in.

 

Any help would be much appreciated, also, my load order is,

I solved this issue by doing a clean re-install of skyrim and removing all current mods then reinstalling the mods through Mod Organizer 2 instead of NMM.
