NMM Trouble

First of all I am new to Nexus Mod Manager. After downloading several mods I decided I would play Skyrim and mess around with all of the cool new modifications that I added to the game. Well the game started well with no issues. Then I noticed in game that not all of my mods were even working. My map mod worked and the SkyUi worked just fine, but some of the others seemed completely absent, like The Airship Asteria for example. Well I looked into the Skyrim/Data directory and saw that a lot of the .esm folders were not put into the Interface folder. I guess my inquiry is that I don't know if I'm supposed to manually put them in the Interface folder to make them work? If so what is the point of NMM? Am I just forgetting something and making a simple mistake? So if someone could help me out with this issue that would be wonderful. I love Skyrim the way it is but I also like the idea of taking the fences down and being able to play on a fully modded game. Thanks guys and gals.

 

Edit* I am checking the boxes on the Plug-Ins section. Also I've seen that some NMMs have Skyrim.esm and Update.esm under their Plug-Ins section before they even download mods. Mine only has Skyrim.esm I don't know if that helps but maybe it will.
