Something wrong with Nexus Mod Manager?

Mods are installed in a "Data" directory under the directory in which Skyrim is installed. This is probably C:\Program Files (x86)\steam\steamapps\common\skyrim but it could have been changed when you installed the game (mine is C:\Games\steam\steamapps\common\skyrim). NMM needs to know this path. In NMM, click on the "gears" icon to open the settings. On the "Skyrim" tab, check the value of "Skyrim Directory" vs. reality.

 

Secondly, Skyrim knows what mods to load by looking at the file C:\Users\<YourName>\AppData\Local\Skyrim\plugins.txt. Check to make sure that this file isn't set to read only! If NMM can't change this file, it can't tell Skyrim about the mod and, when you come back to NMM, NMM will not think that the mod is activated.
