Spells, quests, activators, etc do not activate.

So, I've been playing for around 40 hours now with a brand new save, but I've been having a problem where spells, quests, dialogue, sounds, activators, pretty much anything in the game won't properly activate. At least not right away. It seems to have started in Alftand, I used soul trap on some Falmer, but their souls weren't captured and I didn't receive any sort of message. When I got into Blackreach I tried picking some Nirnroot, but nothing happened. I tried mining some ore, but nothing happened. I used the orb in the middle of Blackreach but nothing happened. About an hour later, I received 20 Nirnroot, captured 15 Falmer souls, got 10 lack of pickaxe messages and the orb activated. It started happening again, about two hours later, with a fresh set of spells and activators.

 

So, my theory is it has something to do with some mod or another, since Vanilla Skyrim played flawlessly before. Has anyone else had this problem before?
