You might want to look at using the mod organiser tool which allows you to have different profiles or sets of mods and does it all without touching your skyrim folder so that never gets messed up. It also has a useful feature that shows what mods are being used by a save game. My son and I play on the same pc using different profiles and it works great, I really don't understand why more folk don't use it. When it comes to trying new mods you just use the tool to make a copy of your profile, add your new mods then go and try it knowing that your previous mod setup is just a click away.

 

 

if you wanted to use different characters with different mod sets then a few simple batch files to copy the save games around would sort that too.
