Unwanted X-ray vision, or, any way to reset the game without reinstalling?

I started playing in the summer, installed far too many mods, suffered slowdowns as a result (over 90 seconds just to enter workshop mode!), and decided to start deleting mods...which caused even more problems, like CTDs, askew body bitmaps, and X-ray vision.

 

...and by that I mean I could look down and see the lake that lies beneath Sanctuary. At first, these visions only appeared when I was crafting, but then the cell around me vanished at random and I frequently saw the multicellular map underlying the entire gameworld.

 

So I gave up and created a new character. Most of the problems disappeared, but then I started seeing through the world again.

 

I read that you could delete all sorts of .ini files to force the game into a reboot of sorts, so I wondered if anyone had automated this process, or if there was merely a fix to the X-ray vision problem, since that seems to be the only remaining problem I have.
