Failed to Read Some Mods

I keep getting this error, "Failed to Read Some Mods". I manually imported from NMM and than found I needed to manually delete some things because plugins where showing up without mod. Finally i even disabled all the mods and reloaded my Skyrim SE vanilla backup folder. Than the mods showed up but even after removing them with Vortex this time I get the error. There must be a master list somewhere that needs wiped?

NMM doesn't log things properly and often has errors on the log. Since Vortex just reads the log, it probably detects some mods but aren't logged properly. Just manually transfer the mods via drag and drop onto Vortex.
