I completely forgot that my Fallout4Custom.ini contained the Combat section command "bForceNPCsUseAmmo=1" Removing that out solved the issue of NPCs not using their weapons. Word of warning to anyone who uses this command, it affects scripted firefight encounters such as Preston defending the museum or Danse defending the police station.
