Okay, I open clothing texture files and the clothing is patched out on the graphic like a cutting pattern...how does the game know how to assign the right section to each part of the mesh?

Part of the mesh data called the UV map indicates what areas of the texture apply to which faces of the mesh.

 

I'm no expert on modelling (far from it, actually), so I really can't go into more detail about UV maps.

The UV map designates which part of the texture covers what part of the model.

 

Basically in the Geck, they are paired into texture sets (e.g Ranger armor mesh would be assigned ranger armor.dds and so on)

 

So if you wanted to make a new texture to replace a armor, all you'd need to do is make the new texture and use it to replace the old one.
