I had the same problem when I was trying to set it up. Your Skyrim folder should be in your Program Files folder in your C drive. Just move Elder Scrolls V out of the Program Files area and into a different area in the C drive (I moved mine into a created folder "Games") and after that try redoing to process and everything should work out.

You can't simply move the directory (you'll end up with thousands or orphaned registry entries). Although there are utilities available on the net to facilitate this (including the appropriate registry updates) I haven't personally use any of them.

 

As Skyrim must be in a sub-directory of Steam then you would have to un-install ALL steam games, un-install Steam, Re-install Steam (outside of the \Program Files\ directory structure) and finally re-install your Steam game(s).
