All mods reset after modifying Skyrim settings

Hello folks,

 

I bought Skyrim during the Steam sales and I am having a bit of problem with the game settings resetting all the mods whenever it's changed.

 

If, for example, I lower AA settings and relaunch the game, all my mods will have been disabled.

 

I am using a fairly large number of them, but they all work fine, except when I change any game settings whatsoever.

 

Is there a fix for this or is this working as intended?
