Mod Organizer 2 + Wrye Bash destroys my mod order

Hello!

 

I have encountered quite the problem:

 

I am starting Wrye Bash(latest) from Mod organizer 2. I am building the bashed patch as one does normally. Everything looks ok. After closing Wrye Bash, the Mod Organizer 2 takes a small breath(~0.5-2 secs tops) and completely messes up my mod order. A handful of mods get activated and thrown at the end of the plugin list making my plugin list look kinda like this:

 

Skyrim.esm

Update.esm

~A lot of plugins deactivated(most of my mods, put in alphabetical order)~

~A handful of activated mods, seemingly random~

 

Is anyone aware of this problem or aware of a solution for it, be it even a workaround only?

 

OBSERVATION: THIS HAPPENS EVEN IF I ONLY START AND CLOSE WRYE BASH FROM THE MOD ORGANIZER 2.

 

In the attachments there are also the good load order(After running loot) and the decimated, destroyed load order.

 

I would love it if anyone would be capable of helping me with this, as a bashed patch is pretty much a requirement.

I'm using the bashed patch as a basic user(I press the rebuild patch, it disables some mods and makes me happy by combining the leveled lists and disabling some plugins allowing me to add more to my mod order). Can Mator Smash do the same? If yes, I'll give it a try. I'll give it a try anyway when I get home from work.

As a workaround for now, I kill the process of Mod Organizer after running Wrye Bash and building the bashed patch. This seems to be the workaround. Something goes wrong in the process of communication between processes.

Perhaps as a revival, i found two programs, that when open in the same time with mo2 and wrye bash cause this problem. Msi Afterburner and MSPAINT. Not even kidding. Perhaps it's my sistem(albeit a recently freshly installed built from scratch system) at fault too.
