If you use Nexus Mod Manager, or Steam workshop...then they are able to install and activate the mod for you....(with nexus mod manager you hit download with manager...when downloaded..you mark the mod and choose activate...then the manager do the rest....in steam...you mark the file you want...or you subscribe it...then it will be updated when new files arrive....the mod is installed after you start the game from steam lib.....remember if you use Skyrim script extender to exist the game after steam has installed the mod, and then start the game from the script extender.

Rhutobello is right but I would add that some mod authors advise you to manually install their mods. I use Nexus Mod Manager whenever possible but sometimes it's best to manually install. If the author recommends this, it will probably be stated on the mod description page.

 

If you are new to modding (sounds like), I HIGHLY recommend watching "gopher's mod sanctuary" videos. A couple of the videos near the begining of the series describe step by step how to do everything. I would have been lost without watching those.
