Mods missing data (esps, texture files, etc) when swapping between profiles or games

So this is a new issue that cropped up at night. After setting up a skyrim together profile, I swapped back to my normal play profile to get the notice that some of my mods are redundant. Checking the mods in file manager showed that the esps and texture files and mesh files were no longer being seen by vortex. A redownload and reinstalled fixed this but checking other profiles in fallout 4 and new Vegas I found the same issue.

 

I've tried purging and manually deploying the mods before just outright downloading them again but it did not resolve the issue.

 

I've sent in a support message about it but I'm just posting to put more visibility on a problem. Thanks in advance.

It does not directly address your problem, but you should not have to download the mods again.

A simple reinstall of the mod will fix it. Vortex does not dink with the archives; they are effectively read-only to Vortex.

Thanks for reply, I'll keep that in mind, though at this point I don't recall if I tried that or not.
