I noticed these problems after buying the pre-order bonus dlc, I didn't load a previously saved game until much later since I stopped playing for a while but after thinking about it...Even if I uncheck them they are still active in-game. In FOMM, go to Game Settings -> Graphics Settings and you can change the options there. As for the DLC auto-loading, delete all of the .NAM files in your data directory.
