Dewotters
I'm not sure if it is mods messing with the game but, earlier today, my Skyrim had many red and white treasure chest looking boxes. Later, I went to a dungeon and there was a red and white exclamation point on a wall. Later, when I went to Jorrvaskr to turn in my quest and all of the doors had sideways exclamation marks in them. I couldn't use the doors at all. I ignored it for now and went to install some mods. When I restarted the game, all the doors in Whiterun were the same way. Even the main gate was missing completely. I could just walk through it. So what is wrong with my game? I disabled all the mods but that didn't work. Help please? Here is a picture.

Moraevik
I don't know about Skyrim, since I've never had this problem, but in Oblivion the symptoms you're mentioning pointed to missing meshes. I can't imagine what might actually break the vanilla game in this manner, but deletion of a mod might inadvertently delete meshes installed by other mods if the meshes in question have the same name and are stored in the same folders. So, here's my question. Do you have, or have you had, any mod installed which in any way affects the city of Whiterun? If so, you need to begin your search for a solution, there. You might also want to post a load order for your mods in this thread, as well as listing any mods that you've recently un-installed. At this point we really just don't have enough information about what's going on in your game to offer any ideas as to causes of your problem, much less solutions. Dewotters
Ok, I've visited Riften and the same problem is there. One important thing I'd like to say is that when I first experienced the problems, it was when I had the mods in the data folder, but had not activated any yet. Anyway, with that said, here is my load order: Batcave.espConvertible Azura's Star.espCraftable Artifacts.espDawnguard.esmDragon Souls to Attributes.espLost Art of the Blacksmith.espMidasSkyrim.espMore Craftables.espStaticMeshImprovementMod.esp (I would think it was this mod, but I got it after the problem)ValsCraftingMeltdownAlpha, espWhiterunPillarFIX.esp (this one just changes a pillar in Dragonsreach in front of Farengar's desk, got it after the problem) Hope the small information helps. In the meantime, I'll try other cities.
Moraevik
Well, if you got that mesh improvement mod after the missing mesh problem started occurring, I'm stumped. The vanilla meshes are protected in the main game file, "Skyrim - Meshes.bsa", and can't actually be removed as far as I know. Try starting a brand new game, just to test if this problem is in it, as well. If it isn't, then your saved game has somehow become corrupted. If it is, then your game install is probably nerfed and you'll likely have to, at the very least, allow Steam to verify your install. If that doesn't work, then a complete un-install and re-install of Skyrim might be necessary.
Cthuloot
I'd put money on missing something while installing SMIM. Double check that you did everything right with that mod. It's easy to skip a step.
