I had this happen when FOMM's path in the registry got screwed up (don't ask, it had to do with a multi system partition). Did you change drive letters or do anything that could change your current path from when FOMM was first installed? I just uninstalled fomm (I'd say export your mod list, but thre's not much there anyway) and re-installed it to get hte correct path into the reg again.

The connect to Nexus feature in Fallout Mod Manager is broken, but you can turn it off. From the main FOMM window, select Settings, in the General tab under Options, make sure that "Check for new FOMod versions" and "Add missing info to FOMods" are not checked.
